Spam filters are very annoying if you are trying to send legitimate email. Talk to your customers by phone, inform them that you will be sending a test email that they should add to their white list, or should create a set of rules within the corporate email program to make sure that your emails are getting through.

Often it's the attachments to an email that spam filters don't like - so try an online invoicing program that sends a link to a customer by email instead of the actual invoice.
